Is there a way to get stage 3 or is it now removed form all Cobb AP? Also, if I have a drop in k&n filter, 1320 cvp catted downpipe with mbrp cat back exhaust and cvp street intercooler would Cobb stage 3 be the right fit or would stage 2 be okay.

With those mods I would suggest getting a pro tune such as PD Tuning.

Agree with @Vicr that a custom tune is the best way to address your mods, specifically the downpipe. The downpipe will increase exhaust flow which in turn will cause you to overrun the PCM maps relating to wastegate duty cycle. The PCM does a bang up job trying reigning things in, to a point. Once you go too far off what the PCM can compensate for based on all the maps it has stored for lookup values, you can get into trouble with conditions like overboost or lean fuel.
